Clearly, either the federal anti-drug effort kicked in sometime in the late 80's, or cheap cocaine began taking its toll on hollywood. Either way, as you observed, the reemergence of TMNT and Transformers demonstrates the poverty of imagination since.
But seriously, to me what is really demonstrated here is how the marketing juggernaut, having writ, moved on. Turtles and transformers were sucked dry or their marketing potential, and dropped. But I guess we should also credit the lowering cost of CGI for their reemergence.
